The present invention discloses integrated systems and methods for fractionating milk components and isolating milk-derived exosomes. Caseins are separated by pH-adjusted precipitation and removal using centrifugation or filtration. The casein-depleted clear supernatant then undergoes tangential flow filtration (TFF) with specific molecular weight cut off membranes that concentrate and purify exosomes in the retentate while allowing passage of whey proteins. Residual lipoproteins are optionally subsequently removed using tailored hydrophobic interaction chromatography leveraging differential hydrophobicity between the single layer lipoprotein surface and the bilayer exosome envelope. The final exosome product stream may be concentrated and buffer exchanged using TFF into an optimized storage formulation.
