Systems and methods for analyzing highly multiplexed sample arrays using highly multiplexed, high density optical systems to illuminate high density sample arrays and/or provide detection from such high density arrays. Systems and methods comprise substrates having an array of discrete signal sources having a pitch P2, and an optical system that divided illumination light into an array of illumination spots, the illumination spots having a pitch P1 that is less than P2.
